In the Data center I'm about to start modeling, there are 4 IP rooms. Each of these rooms has IP load with a power density of 3.2 kW/m2 or 297 W/ft2. As required each of these rooms will have a separate HVAC system in the baseline building. The question is - does it mean that system 13 should be applied for the Baseline. The proposed HVAC is not designed with VAV. It is with AHUs and Air cooled chillers with free cooling options.

You are probably blazing some new ground here. I would think that 90.1-2013 systems are being allowed for use with 90.1-2010 projects but you might want to make sure these systems were added by addendum which is the typical way that they are allowed in the previous version.
It appears as if System 13 is for large public assembly buildings. I have not yet had significant experience with 2013 but my quick read indicates that you should be looking at G3.1.1 Exception 7 for computer rooms. This indicates System 11, 3 or 4 depending on the equipment load.
