The credit calls for non paper faced backer board behind fiberglass enclosures. Does that apply to behind acrylic surrounds also?

Yes. LEED for Homes has always required use of non-paper-faced backer board in all shower/tub surround areas -- all of which have potential for leakage, yet typically have poor drying potential, leading to risk of mold and other moisture-related damage.
