For LEED purposes you could do either one. The LEED Minimum Program Requirements Supplemental Guidance document mentions that further guidance regarding multiple building projects will be developed later. I have not seen anything published yet. For accuracy it may be better to model as one since any interactive effects between the buildings themselves would be taken into account.
